Sounds like your CDI. It`s not an uncommon fault.

What you say makes sense, however............
There are a number of models that have this problem ie GSXR400, LS650, GSX550 etc and it`s probably due to a component getting hot and breaking down
Be careful when getting another CDI as there are two different types.
If you can open up the CDI it might be possible to see a dry joint or broken solder etc
New one over £300!!!

The only other thing it could be is the pick up coil on the stator but it would be unusual.
